If I clone a drive with more than one partition on it, will the other
partitions be cloned automatically?

Depends on the software and on your choices when running it.
I think the free program EASEUS Disk Copy gives those options, but I
haven't used it in a while, so I don't fully trust my memory :-)
I'm pretty sure Acronis gives those options, but I only use the
single-partition option.
